I have a PCB with three different assembly variants. I need to generate paste mask outputs for the three variants as we dont want paste on pads for components not being placed. how do I turn off paste mask for not placed components?

You need to disable the "Items Visible In All Variants" checkbox in the solder paste's "Layer Classes" settings.
